What are some of the causes for the Hazard signs in Adobe Indesign CS3?

I have a book pallet set up for my book, and I open everything through that pallet and keep it open when I'm working, then when I'm done working sometimes the little hazard signs come up in the pallet next to individual documents that say "Document has been modified outside of book." Normally I do repaginate and it renumbers the pages for me and the hazards go away. This time it said I had some missing fonts and that if it used replacement fonts, the page numbering might be altered" But I doesn't appear that I have any missing fonts. What are the general causes of this document modified message? And specifically the error I received about the repagnation?

Perhaps my laziest answer yet, until I can go back and think of a better one: normally the yellow hazard triangle sign appears when something needs to simply be UPDATED since the last time it was inspected by the application -- but in the case you have described, I would wonder if you are using a third-party plugin for a font management application (like one of the Extensis programs) and it is not activating and deactivating the fonts on demand. Without looking at the book, its fonts, its documents and its links -- this may be a bit too difficult to give a better prognosis remotely.
